What makes you think it is in the clutch? If it is something in the clutch it is probably just your throw out bearing making noise against the pressure plate because the WRX's have a pull style throw out bearing.

Did you replace your clutch when you replaced the engine?

Well, something is really wrong. That's just fact. Now, you didn't change the clutch, ok. But did you have it apart to inspect for wear? That should be at least done. Only if in very good condition would I leave that clutch in there. Nothing worse than doing stuff over again. SO if you had it apart, is there a chance you might have put the plate in the wrong way? Or the throw-out bearing (doubt that can even be reversed...) or the throw out lever could have gone "off the rocker"...
You can't have everything - where would you put it?

I would replace the TOB every time it's apart, just cause.
