I have a similar engine in my car (albeit from a 2005 car, so the PCV is in a different location). Here's a thread where I did a leak test, and show a few of the tubes that you need to re-attach.

    This Normal?

Many of my detached vacuum and intake tubes are right next to their correct fittings.

Also, the T in the line from your head breathers in your second image appears to be aftermarket.. maybe for some kind of oil catch can?
The aftermarket intake tube also makes me guess that the tube in your final image (with the T to the crank case and ?PCV (the middle circle in second to last image)) would also be connected to the oil catch can (since the aftermarket intake tube does not have a fitting for this connection).
