    If emissions systems differ, one cannot move backwards.

    In fact, if emissions systems differ, in order to move forward one must fully adopt the newer emissions systems. This means that, for example, if I wanted to fit a catless up pipe in my 2002 and do it legally, I'd have to adapt 2004 STi or 2006+ WRX air pumps as well, then go to a referee, etc.

    Practice may differ...

    Most states I've seen require any engine swap to be a newer engine than the car itself. Also what would be the advantage, you would be wasting money

    My only question is will the engine wiring harness and everything hook up

    If that is your biggest concern move along and replace your engine with exactly what's in there.
